On the EMF-390, The EMF reading in the All-in-One mode does not equal the total of the EMF readings from each axis as displayed in the Table Mode or the EMF Graphs mode. The All-in-One mode shows a higher EMF than the combined total of all three axes.

Are we looking at a difference between a peak and three averages or is there another reason?

The X Y Z total should be the dot product and not the sum of X Y and Z.

That makes sense since they are 3D vectors.
